There is currently only 1 workaround I know of.
I'll find the thread and link you to it in case you are interested.

I seem to have fallen into the group of those who cannot now send an invoice to their buyers, does anyone know what do I do get this problem resolved?
The actual tech issue is being dealt with, we are told.
Meanwhile Kat a Community Manager here, has posted this:
We are aware of the issue and its currently being looked at for a fix. We don't have an exact timescale right now but its being worked on.
In the meantime you may need to refund the shipping difference to your buyer after the purchase.

If the buyer has already paid you will have to refund but this is still your safest bet as it's the only way where you get to stipulate total postage cost.
That means if there's a refund everything is clear.
The other way being suggested where you refund after purchase leaves you bang open for problems if there is an order issue.
How could you categorically prove that the refunds were for postage and not items?
