I received 3 orders for a total of 5 items of 3 different flavours from the same customer (3 listings, couldn't find the variation button).
I've combined these all into one box and printed one postage label. I've just realised that the buyer has been charged £5.99 per order (x3) and I think I have probably now underpaid for the one label I used to ship the items. What can I do to rectify this? I have 'simplified shipping' activated (didn't mean to do that)
The buyer has not yet received the goods so not asking due to a complaint.

If this was a Simple Delivery transaction and only one label used, if you had Buyer pays for the postage, they will be refunded, for the ones not used, and this can take around 30 days. Perhaps send them a message explaining this.
Not sure how an underpayment can occur, but once sold you cannot recoup any excess postage you've paid from the buyer or eBay.
As said, if this was a SD transaction, and not ' Seller Pays', buyer has paid for the postage, and receives the refund if there's any due for unused labels.

I think I may now have underpaid for the delivery as all orders went under one label, the shipment was heavier than expected. Do Ebay take the difference before refunding the buyer?

For Simple Delivery, as long as the box is under the maximum size, weight and value; in theory, there should not be any issue.
In the past (and possibly still) some SD labels had sizing/weight info on them and that could lead to issues. Hopefully RM and Evri staff are getting more used to it.
Was it Evri or RM?

I think technically, you are probably supposed to use the three labels, sending the items from each order in different boxes. I doubt either you or the buyer will have any issue this time - maybe Evri measure and weigh parcels and settle with ebay or maybe their whole agreement is based on estimates - and some things will be smaller/lighter than expected and some larger/heavier. If you were to do it many times - then it's possible that ebay may "realise".
The above is just my view, partly based on there not being much official advice on the subject.
In theory, a buyer should be able to create a single order for more than one item i.e. different items.

Can I use one label to post multiple items to a buyer?
If your buyer has purchased more than one item from you in a single transaction, you’ll receive one prepaid label for posting your items to them. You can only use the label provided once.
If your buyer has purchased items from you in different transactions, you’ll receive separate postage labels to post each of the items.
