Seller has shipped the item but i have not received it and seller mentioned that the item is lost in transit and i should seek refund from ebay when i clicked on return item seller has rejected the claim and is telling that i should click on "I haven't received item" but now i am not seeing that option. Also why there is no chat functionality or call functionality for what we are paying buyer protection fees when we cannot Ebay directly?

You would of needed to open an item not received case first rather than the return option. Contact customer support through the callback option here and have them review the details with you.
