Ever since 15 April, Simple Delivery was rolled out by eBay, I personally have found it a tad annoying that am forced into clicking a button to buy the postage label, which more often than not chooses the cheapest option and results in longer shipment time as a result.
This is far from ideal, especially when your selling high value items, which again ideally need insurance such as provided by Royal Mail Special delivery.
I did realise recently, that you can ignore the purchase postage button and manually add your own tracking number to the eBay purchase, which is automatically added to the transaction... happy days.
However, and the reason for this post, is that my last sale (an Apple Watch ⌚️) ...
... I manually added Royal Mail Special Delivery to the order and DID NOT click the buy postage button.
The buyer received his watch the following day and all is good with the world, or so I thought...
On checking the pending funds, I had been charged the simple delivery postage fee!
I called eBay customer services (well they called me) and the operator noted that I had indeed not purchased postage internally and had to log an IT ticket, to arrange for the refund and why the system had glitched and charged me for the internal postage!
So my question is, has anyone else had this happen to then? In that you've purchased your own postage option, manually added the tracking to the order, but still been charged for the simple delivery postage?

Your item was listed with Simple Delivery, as free postage, which means the buyer does not pay for postage.
Ebay automatically charge you for Simple Delivery if you list as free delivery and they issue a label for you to use. This happens even if you choose to use a different method of posting.
As you paid for the Simple Delivery label, you will need to claim the money back from Ebay.

ok thank you for confirming, however this makes things even worse! Most of the stuff I sell is high value, so having to wait for a refund every f****ng time is gonna be a royal pain in the backside!

Simple Delivery is supposed to cover up to £750 - but I suggest you do look at the various exclusions and terms and conditions, (if you haven't already!)
