Just to clarify.
You purchased an item and you paid at eBay checkout through PayPal?
Seller is saying they have not received their payment, but you can see the money has been deducted from your payment source?
The seller should have received a message from eBay to say the buyer has paid. Assure them them that payouts are not always instant, especially if they are a new or returning seller.
If they are still unsure ask them to contact Customer Services who will confirm for them you have paid.

Is the seller a new seller? That would delay release of funds but he would still be able to see the money in his ebay account.
So long as your purchase shows as paid, if seller proves to be awkward or just has no idea how ebay works, you will be able to open a not received case to get a full refund.

I assume you paid through ebay checkout and didn't make a Paypal payment direct to the seller.
Have Ebay sent you a collection code?
If the item is showing in your purchase history and you have a collection code, then clearly you have paid.
There was an issue with Cloudfare yesterday which affected Paypal, so your payment may be held up somehow.
