In this case to keep it simple and prevent the boxes from splitting and potentially getting lost from each other during transit, I normally recommend to tape them together or wrap them together and the stick the label to one of the sides and that will count as one parcel, and it should be ok with courier.
If you have Simple Delivery, and you didn't set up free postage for the buyer, then yes, the buyer pays, you just need to download the label provided.

You listed as free delivery which means you pay for the simple delivery label. If you don't use the label you can claim a refund.
The way to do that is explained in Ebay's guidance.
