Can anybody advise the procedure for finalising a buyer's claim following a mutually agreed partial refund?

If you mean the buyer has opened a case, the only option is a Full refund.
If a partial refund has been agreed you have to do it this way - https://www.ebay.co.uk/help/selling/managing-returns-refunds/handle-return-request-seller?id=4115&st...
Only if no case has been opened can you make a partial refund through the original paypal payment.
