Can anybody advise the procedure for finalising a buyer's claim following a mutually agreed partial refund?
If you mean the buyer has opened a case, the only option is a Full refund.

Only if no case has been opened can you make a partial refund through the original paypal payment.
Log into paypal & find transaction, click refund, make sure you put amount in or it will refund in full & send.
You won't get any fees refunded, ebay only do it on full refund through case, paypal never refind fees.
