I needed to return 2 items to a seller who agreed they could be sent in one parcel, as they were sent to me.  However, in order to instigate a return I had to opt for postage labels for each one.   I only used one label so don't want to be charged for both.   Why is there no option but to purchase labels through Ebay?

Two items, so two tracking numbers are needed. If you cannot prove delivery of both items then seller could just refund for one and  nothing you could do about it.

Have you opened Two return cases, again unless done properly through ebay, you would not be able  to get ebay to enforce refunds.
