Customer has paid for postage & I decided to go for a lower postage cost.

I have paid for the postage, however my total funds have reduced based on the amount that the customer paid.  What do you advise?

Buyer pays for item and postage as you listed, they can't change anything.

Ebay deduct their fees before paying the rest into your bank.

You use that money to buy postage. 

Or if using packlink, you can buy postage before net amount transferred.

Go to Payments and then 'view all'.

If you screenshot the transaction, or put the figures in here, we can check if they are right.

I am not quite sure what you are telling us.
