Like the title says, a buyer has given negative feedback stating item hasn't arrived (which is true), but it's still within the estimated delivery window. Would this be removed if I requested feedback revision or would it be a waste of 1 of my 5 annual limit?
I left a reply saying they can have a refund if it doesn't arrive tomorrow (what I really wanted to say is "this is not Amazon"), but there's always a chance it won't and then I'm down money, product and feedback score. This person has averaged about 10% negative or neutral feedback left for others. Is there a third party app or something to filter out these people?

I would've waited until end of day tomorrow before replying to the feedback you've received, it would've been worth then contacting the buyer asking if they'll revise the feedback given that it did arrive by the estimated delivery date. That's not to say that they're the unreasonable sort and may not have played ball, but then you could've applied to eBay to have it removed.
There is no way to apply a kind of filter you mention, all you can do is to block this buyer from coming back and buying from you again (which I'd most certainly do).

You should have ignored the feedback, and waited until they raised an INR - which they can't do until a day after the latest EDD. You would then have three days' grace for it to arrive before you had to refund.
Don't forget to block the buyer.

I don't mind too much about a refund as I only sell small value items. A refund affects me way less than a return or a string of negative feedback. Ironically though right after this I got another negative feedback stating not received, this time from a guy who is literally present in the courier delivery proof photo from over 2 months ago. Can't help but think he saw my offer of a refund and thought he might get one himself. Requested a revision and eBay say it's up to him and he has 10 days to decide.

This is useful info. I have always refunded if late (most of my items are less than £20 and I pay more for postage than stock), but I might start to get a bit less 'generous' with the refunds because a small proportion of buyers really seem to take liberties.

The item number is 185703684203 and the order number is 12-12867-48460. Tracking also now shows the item was delivered yesterday within the estimated delivery window.
