I have placed an order in ebay and was charged in UK VAT..Since I live in the EU and the store does not use the IOSS system, I had to pay VAT again on import, along with handling fees.
I a request a refund of the UK VAT, that was incorrectly charged. (To the seller)

If you are in Portugal and the item was located in the UK then eBay are responsible for collecting Portuguese VAT (23%) on items up to 150 euros. Anything over 150 euros then Import VAT and Duty would be collected by the carrier.

In that case the VAT charged by eBay would be correct. It is the VAT (there shouldn't be any duty at that level) charged on import by the carrier that was incorrect due to the seller not providing the IOSS details as they should have done. You will need to try and reclaim that second lot of VAT from the Portuguese tax office.
