Had an item bought on eBay for 350. The buyer was refunded 350 by eBay minus the 45.10 selling fee. eBay asking for the selling fee. Will I get this refunded to myself after I pay it?

Did you refund through ebay case, if so you would only have to refund net amount, ebay refund buyer the fee amount.

If you didn't refund correctly and ebay forced you to, then you still pay ebay fees.
