This is a problem we've been having since eBay changed the layout on seller hub features. Before the change, we were able to quickly update stock levels (which for us is in variation format) because the layout (in bulk editor) had each product in a table followed by all its SKUs shown in rows with qty underneath. You could update all the sku quantities per item, then simply click next for the following item and so on.
Now, they have removed this feature, and the only way to update individual skus is to open bulk editor, click on available quantity, scroll down to the variations & edit qty, save and close, then repeat from the stock list by working your way down. This is an EXTREMELY time consuming process! Due to the number of skus we have, it can take the best part of 3-4 hours to check through every one using this format. We have gone 0 stock on so many items that are in the warehouse because we weren't aware the system was showing no stock- which affects our sales performance due to ebay's algorithm picking up out of stock items.
