I sold an item for £27.10 on eBay and was charged £3.89 fees but then I refunded the buyer £7.10 on postage should I have only paid fees on the £20 not on the £27.10

You only get fee refunds on FULL refunds. Part refunds get nothing. 

As said it is up to you as seller to edit the invoice before payment is made.

You should have Invoiced your Buyer before they Paid by removing the Postage. You would then have only Paid Fees on the Amount you actually Received.
