combined postage

a buyer asked me to combine postal charges which I areed to do but they have paid the full amount and I can't see how to refund or add the discount to the invoice

You can't send an invoice after payment but you can issue a partial refund from your Paypal account. 

Log into your Paypal account and find the payment on the summary page.  Click on it and you'll see the "Refund this payment" link.  Click on that and on the next page change the amount to what you want to refund, click on Continue and then submit.
