I am based in Pakistan and have registered a UK Limited Company to expand my business operations. I operate my eBay business under this UK entity and comply with all relevant laws and regulations.

can I do this officialy please guide if anyone doing

You are in Pakistan and likely to encounter various and continuing difficulties if using an eBay UK registered account  --- Acceptable and Verified UK Banking account details with valid UK Addresses are now required for sending/receiving payments in the UK site. 

Default UK 20% VAT Import / Export shipping rules are also applied.

Suggest that you correct your location details for the International USA site where many global payment options are offered >  www.ebay.com  >> https://community.ebay.com/

Can you tell me please on how much VAT will be applied or on every sale?

VAT in the UK is mostly 20% 

There are exceptions for children's clothes and some other items. https://www.gov.uk/vat-rates 

My main concern as a potential UK buyer would be whether you intend to hold your stock in the UK. If eBay listings show a UK address then the item takes two weeks to get here because it came from Pakistan then you can be sure I am asking eBay to step in.

That's exactly why you can change the location of your stock on each listing.

It doesn't matter where your based as it is not necessarily the same place you keep your stock.

You certainly can. However some sellers. (by no means suggesting the OP is one of them) list their items as shipping from a UK address with a 3 day EDD. Then when the item arrives three weeks later it has a China post label on it. 

It's not the oldest scam on eBay but its a prevalent one.

it's impossible to advice you as you are in Pakistan, the account you are posting from is USA and you state you are running business on an UK account.
