As of today, Royal Mail Click & Drop is pulling through an entirely different SKU from eBay. No idea where this new SKU is coming from but it means have to manually apply weights & formats all over again.
Has eBay added new SKUs to items or is this a Royal Mail Click & Drop issue ?

I have downloaded like you have advised and updated SKU's, but I can not find the way to upload it. It wants to download a template that doesn't have all the parts needed.
I have attached the completed csv file (just a screen grab)

Seller Hub -> Reports -> Uploads
Get Template -> Source: Listings -> Type: Edit Price & Quantity.
Download
Edit the template with adding SKU's in - I just copied the item number to the SKU field. Save it with the same name and then upload on the same screen you downloaded it from.
Hey presto, C&D pulls all the items through correctly as the information was stored there from when it used to use the item number previously.

Has the weights and dimensions section disappeared on listings for anyone else? Adding the item number as custom SKU still isn't helping as there is no information stored to be sent over to Royal Mail

This is the 4th time this has happened now. Every time previously it's fixed itself but taken longer to do it each time. Last time was over 2 weeks I believe.
It's getting very frustrating.
Why do we suddenly need to enter sku numbers when we haven't previously and it's gone back to work as before after a period of time.
Is this going to fix itself again or do we manually have to enter sku numbers.
I've got thousands of products so I don't want to do this if it's likely to go back to normal at some point.

I did have some emails from C&D support regarding this but these stopped last Friday. In the last email they seemed to be suggesting this was an Ebay issue for "removing the SKUs" and the only solution was to add SKUs to each listing. We have never used the SKU field on Ebay before.
This was obviously a change made by Ebay or C&D as everything worked fine importing Item No to C&D for years. We also had instances when it stopped working in the past (last one was Nov 22024 I think) and it rectified itself in a day or so but I suspect this time it is a permanent change.
I've bitten the bullet and used the CSV download and upload method outlined above to copy Item No into the SKU field. It was pretty easy to do and seems to have worked.

I did have an error message first time I tried the CSV upload but it worked when I retried it.
Have you tried sorting out the Item Number formatting? Select the column and change the format to Number with 0 decimal places and you should see the Item Nos in the correct format. Maybe Ebay can't read the way they are currently formatted when you upload (even though they downloaded that way)
The formatting for Item No was the only change I made to the file and then copied the Item No Column into SKU column and saved (as CSV).
