I run two different userids - sometimes buyers buy from both but I am unable to put tracking information on both sites as ebay checks the number has not already been used. Ebay know my sites are linked but still does not allow it. Recently had a number of buyers claiming one of the items (usually the most expensive) is not in the package so open INR casebut cannot put the tracking in the requests. Any thoughts (I cannot use simple delivery as I live in the Isle of Man)

If I were in your situation, I would ask the Buyer if they would like me to cancel the individual purchases so that I could give them discounted combined P&P. Then I would relist as a bundle for the Buyer to repurchase.

Your only option is to send as two separate parcels eg one on each user id. As you state you cannot use the same number across your id's. It will eliminate this issue you are highlighting.
I would also suggest you read the eBay business user policy.
With 16k items sold on this account and nearly a 1000 listings its clear that you aren't clearing out your loft or garage!

Your only option is to send as two separate orders. Because that is what you got. Two separate orders to two completely separate sellers.
I'm not sure why you'd think ebay could deal with this incredibly specific use case.
