Update stock availability for listings via CSV (using our SKU)

We have multiple listings, and many of them have multiple variations. We also sell on ETSY, our own website and a physical store location.  We use a stock management tool called Stok.ly to moniter our overall stock levels.

This means we need to update eBay every couple of days to reduce our available stock by the number of items sold via any of our other channels.  But this is proving difficult.

What i want to do, is upload a csv which has our SKU in one column (all of our listings and variations have our SKU as a custom tag), and the available stock qty in the second column. Having gone on a hunt for the answer I first looked for file exchange which then led me to seller hub which then led me to merchant integration.

Through Merchant Integration Platform I was able to upload the csv in the format I wanted HOWEVER it only update the availability on the listings without variations, which doesn't quite meet our needs.  For example one of our listings has 500 variations so you can see why we don't want to manually do this every few days.
