I recieved a refund from a seller but now, a week late, the item has arrived.
I have informed the seller and he wants me to send him the money via paypal, (it's a small ammount) however, the account name is different to his selling name.
Also, I like to keep things within ebay. I asked him to send an invoice through ebay but he wont.
I'm not sure what to do for the best.

The seller can't send you an Ebay invoice because the purchase was paid for. And as you were refunded, the transaction is over and done with as far as Ebay are concerned. You bought, you paid, you were refunded.
Ask him to send you a PayPal invoice, for the item and shipping costs, and the associated PayPal fees. Alternatively, send a PayPal 'gift' payment to match the refunded amount to his PayPal email addy - that will save you having to pay him for receiving an invoice payment (receiving 'gift' payments is free for the receiver).
But Ebay and PayPal are no longer involved with your purchase in any way whatsoever as the transaction was fully refunded. I'm not sure why you're not getting that...? So what PayPal account you're paying to is irrelevant. You have the item and are obviously happy with it, so just pay what you owe.
If you're worried about something going wrong with the item in use or within warranty, and the seller is a UK business seller, make sure you pay him via a PayPal invoice which includes the item details so that you have something to show the courts if necessary. (Note that Ebay and PayPal can't help you under those circumstances in any case, as they can legally only provide protection for items which are damaged, faulty or not as described ON RECEIPT.)
If the seller is a private seller selling off his old no-longer-wanted stuff, and the item fails in use, you have no comeback (anywhere, not just here), so paying by PayPal 'gift' is a reasonable option if that is what the seller has asked for.

He can't send an invoice through eBay...not because he won't!
he could send you a money request via PayPal..or you can find the original transaction and send to him...
