Did you buy an item from non UK seller?
Most carriers will not delivery item until VAT/Custom fees are paid.
Fedex deliver, then send you an invoice.
If you got refund, it is probably only for item and delivery, seller/ebay do not get the VAT, so they won't refund it.

I bought the item from a non uk seller. FedEx delivered it and I returned it back then received a letter demanding VAT for an item i no longer have.
If they had paid the VAT upfront they can reclaim as they are the acting agents.
Under the Returned Goods Relief (RGR) procedure, you generally don't need to pay duty on returned goods.

That's something you need to sort with Fedex.
