Yes.

I used 3 bids. Later I agreed a price with the seller after
contacting them. So we have agreed a price. The seller asked me to submit
a fourth bid but I can’t do that. How can I pay her?

you haven't made any 'bids' you have made 3 offers, you are only allowed to make three offers per item, the seller should have sent you a counter offer, if they can no longer do that they can revise the listing to the agreed price for you to use the buy it now option.
