Assuming they paid no postage first send a revised invoice without postage. That will automatically remove that part of the selling fee. Go to More Actions, far right of item on your sold page > Send Payment Details. Delete the postage but do not click on "reset" afterwards.
Then mark as payment received and item dispatched via More Actions again.
