If they are two separate accounts with different email addresses you should be able to close one and leave the other one unaffected. Or you could just the .com one dormant and not use it. I'm pretty sure I've got ye old account knocking around that hasn't been logged into for about 20 years!

Yes you will. The closure will only happen on the account that you do the closure request on.
